Potential reasons given for the discrepancy include selective breeding for larger lions in captivity (pg 40), more regular feeding sessions (pg 42) and less room to exercise (pg 42). The captive lions in these particular facilities showed good genetic diversity, and no visible evidence of disease or malnutrition. It’s such a sizeable difference that I wondered if they had perhaps made an error (especially considering the lions’ overall total length is very similar, the lions in facility #3 having longer heads and tails), but the author also notes it as a big difference. 116cm seems too short to me.
